Typically colleges will allow you to submit applications online. However, letters of recommendation, official transcripts, and other additional documents such as SAT and ACT test scores are needed to be mailed to your university of choice in hard-copy form. There are two reasons for this. The first is because your documents will be reviewed by several different admission officers and it's easier and more cost effective for the university (they don't have to spend precious time and paper printing out your forms) if you send in hard-copies. The second reason universities prefer hard-copies, and the most important, is that admission officers need to ensure that these vital documents have not been tampered with in any form or fashion. There are several ways that admission officers determine these documents' authenticity. The first is by sometimes requiring that your official transcripts be un-tampered with (meaning unopened with your high school's official seal on the mouth of the envelope). When it comes to letters of recommendations, sometimes schools require that your letter writer places the rec letter in an envelope and places his or her signature on the mouth of the envelope. All of these forms, though in their separate envelopes, can be easily placed in one single large manila envelope or package and directly mailed to your school-of-choice. Remember to make photo copies of test scores if you decide to mail the original version.
