The separation of church and state is derived from the 1st Amendment's establishment and free exercise of religion clauses, whereby Congress is forbade from "making a law respecting an establishment of religion, or prohibiting the free exercise thereof." By themselves, these clauses seems to merely prevent the Congress from regulating religious institutions and the doctrines they preach. This is very understandable since many of the American colonists, including the pilgrims, had fled the state run Church of England and the persecution it initiated against many minority religious sects such as the Puritans and the Quakers.
