For example let's look at three or four types of situations. I'll start with some bacterial examples and then move on to nucleated organisms.. . For the first consider a group of genes in a bacteria that are coordinately expressed. In many cases the easiest way to do this is to have a bunch of genes expressed from the same promoter, and have them lined up in a row. This is called an operon. In this case all of the genes are on the same strand. The usual example for this is the lac operon, or the trp operon in E. coli. There are numerous other examples too. I studied nitrogen fixation, and in M. maripaludis there is a nitrogen fixation operon which has pretty much all the genes you need for nitrogen fixation controlled in this way.. . But, since bacteria usually have a single circular chromosome, then for all the genes to have the same orientation on the strand would mean that all genes would be lined up, and this is just not the way it works at all. Yes, many genes may be organized for coordinated expression, but there are many different orientations for genes and operons, and they change strands frequently. I included a pic of the HSV genome organization below, but bacteria look essentially the same, just more genes (and harder to see in a single picture).. . There are some nucleated organisms, like the parasite that causes african sleeping sickness, that do not have introns and exons, and many of the genes are organized to be on the same strand, but there is still lots of strand switching.
